This is an attempt to try to bring information on fishing in Harvest Moon: A Tale of Two Towns into one place. Lots of fishy research has been done, and ALL of the fish have been accounted for! Any fish is open to additions and corrections (particularly season information needs to be confirmed).

How to Use this Guide
Spoiler:
Seasons
The seasons in bold are the seasons you can find the particular fish in, so a fish with seasons listed like this: Spring Summer Fall Winter are only catch-able in the Fall.

Location
We've taken the liberty of giving specific, more descriptive names to the locations. In this key I'll list what section of the mountain the fishing spot is located.

Location Key
Bluebell Stream (Upper/Lower) - Bluebell Low Mountain
[Upper = Pool above the hollow log | Lower = Large pool]
Bluebell Pond - Bluebell High Mountain
Konohana River - Konohana High Mountain
Konohana Waterfall (Upper/Lower) - Konohana Mid Mountain
[Upper = Right below the waterfall | Lower = South of the stone bridge]
Konohana Stream (Left/Right/Center) - Konohana Low Mountain
[Left = Large pool to the left | Right = Stream to the right | Center = Delta connecting the streams]


Method
Simply how you can catch the fish. There's three methods: hand fishing, fishing rod, and master rod. Just as a note, any fish that can be caught with a fishing rod can also be caught with a master rod, but there are specific fish which can only be caught with a master rod.

Conditions
This is where we'll list certain conditions that allow you to catch that certain fish, mostly entailing weather or time of day. If it says none, the fish can be caught under most all circumstances. As far as I can tell for time of day, there are only night specific fish, and most all fish that can be caught in the day can also be caught at night. I never saw any difference between morning/afternoon either.

What Needs Contributions?
All fish (and non-fish items) are open for corrections and additions. The categories I have listed are what I think are most important, but if you want to provide other information such as size range and sale price, we can keep it for future use.

How can I Help?
Spoiler:
If you'd like to contribute, we're more than happy to accept your input whether you've been playing for years or this is the first Harvest Moon you've ever touched in your life. The more information you can give us, the better.

One way you can help is by documenting your fishing trips in the following format:
Day: (Spring 20, Fall 1, Winter 7, etc.)
Time: (The general time range you were fishing)
Weather: (Sunny, Rainy, Snowy, Typhoon, or Blizzard. If the weather changed at 1PM, please make note of it)
Rod: (Hand Fishing, Fishing Rod, or Master Rod)
Place: (Refer to the location key in the How to Use this Guide section)
Fish: (What fish you caught, and how many)

Remember that at 6PM the day changes to night, and since many fish are only available at night, it would be good to keep track of what fish you caught before and after 6PM.

Another way you can help is by going into your game and looking at the list of fish in the "Info" section (it's right next to the Requests page). Most of the fish descriptions say which seasons they can be caught in, and a select few hint towards their location and the weather they're found in, so even if you can't remember where/when you caught a certain fish, you can always look to the in-game description for clues.

100% Complete does not mean 100% accurate! Corrections and additions are always welcome :)

Small Funa - Konohana Stream (Right)
Small Sweetfish, Small Char, Small Masu Salmon - Konohana Stream (Center)
Small Trout, Small Killifish, Killifish, Small Smelt - Konohana Stream (Left)

Small Goby, Small Shishamo, Small Killifish, Killifish - Bluebell Stream (Lower)
Small Smelt, Smelt, Small Masu Salmon, Small Char - Bluebell Stream (Upper)

All these fish were caught at Spring during the morning time.

I'll confess that I usually don't remember specifics about when/where I catch my fish, but here's some stuff I do remember for sure, that you guys have marked as "needs more info"

Large Goby - I have caught this at Konohana Upper Waterfall location, Winter, using the master rod for sure, possibly also with the regular rod. It was nighttime, but I don't recall the weather.

Flounder and Moray Eel - I caught both of these during a typhoon in Summer at the Bluebell Pond location. I was using the master rod. I don't recall the exact time but I think it was afternoon and into the evening/night. I only managed this once - 3 Flounders and 1 Moray Eel on the same day. I went back to that same spot during another typhoon later in the season, and didn't catch any.

Giant Catfish - I caught it specifically at Konohana Lower Waterfall location, nighttime, rainy, Summer, using the regular fishing rod. I have heard of other people catching it at other times/locations... Rainy I am sure is required - possibly full-day rainy - because the fish description actually states "comes out in the rain".

Giant Salamander - I caught it at night, at Bluebell Pond, in Summer, using the regular rod. I think the weather was sunny. The fish description says "comes out at night".

Dragon carp can be caught in spring @ upper Konohana waterfall during sunny daytime using normal fishing pole.

Haven't seen anyone give info for Snapping Turtle yet... but it's Hand caught in Bluebell (possibly both >_>) low pond during a Summer Typhoon.

I gave them that name because that's what they sounded like to me, ocean fish. I was grouping them by their species family until I reached them. I don't think any of those are King Fish, are they?

Figured I'd ask on here, has anyone caught a "Fish Fossil" with the master rod?
With the first normal one I use to catch tons of fish fossils, now that I got the master rod I only fish with that and I haven't seen a fossil since. D:

I don't think so... They weren't in GrB.
So I took a look at the GrB fishing guide, and this is what I found:
Requires A Stormy (3 Wind) Day: Bonito, Tuna, Ocean Sunfish, Moray Eel, Mackerel, Flounder. So I guess I was right. The only one not listed is Dogfish Shark. It's a new fish.

Me too... And I get more junk when using the Master Rod. I'm starting to think that using the regular rod is better.

Alright, then for now I'll give them a typhoon/blizzard requirement until we know more.

Edit: Woohoo! No longer a new seedling :)
